Repairing the Stack.

Also, as we work on the Stack, Cavil will direct the repairs in such a manner as to create an environment that is lethal to people who don't understand Geomancy: the different fragments of the Stack will orbit at slightly different angles, the transport fragments between the fragments will move in wonky ways, rocks will fly over the surface of the Stack at intervals governed by Geomantic sequences…

The objective is to create an environment where a person with some Geomantic training (equal to the average Earthborne citizen) can survive, but extremely dangerous to someone who doesn't understand how to safely move and live on geomantically unstable fragments. So, in a way, while restoring the Stack on a “macro” level, Cavil wants to retain its internal unstability as a feature making it harder for others to invade it, and impossible to occupy it on the long term.
